Sorry for taking so long to respond, but I wanted to make sure the web site was up to date. You should have no problems at all if you use version 2.0.8, which is available here:
http://lcni.uoregon.edu/downloads/mriconvert/mriconvert-and-mcverter
for Windows, OsX, and 64-bit debian/ubuntu. Other linux flavors are still at 2.0.7, which has a few possible issues that I could go into at great length if anyone one the list would like me too (it's the same stuff I've talked about before).
